This quest is one of the longest and toughest in the game. It requires you to kill every Omega type enemy. You cannot complete this quest in one playthrough either. You must kill the Last Ones on the Final Day as well as those you acquire normally. There are two ways to encounter them: exterminate every other member of the species and they will eventually spawn in place of their brethren; enter the Ultimate Lair, a secret dungeon only available on the Extra Day. The three enemies only found on the Final Day must be killed before you end the story. They are also the reason you must begin a New Game+ playthrough by turning it in to Zanford.
